- Gobots are loosely based on the Tonka toy line. There are two warring factions: the Gaurdians, lead by the charismatic Leader-1, and the Renegades, lead by Cy-Kill, who is bent on dominating Gobotron and then the Earth and the galaxy.
- The Go-Bots fight to rescue the Rock People.
- A magical artifact called the Bone of Scone gives "Puppy Power" to the animals. However, villain Marvin McNasty breaks it so humans lose the ability to understand animals. The Pound Puppies tries to retrieve the Puppy Power.
- An evil scientist (Overlord) invents a device that emits a radiation that controls the minds of the people within its range. He gathers a sizable percentage of the Earth on his initial attack, and conventional forces cannot counter-attack as they will also come under the power of the Zone if they enter. Earth's most powerful soldiers are united to combat the menace while wearing their Zone-resistant suits. Each Zone generator is biological in nature and grows to full size and capacity in a matter of minutes. Earth's free forces are faced with the challenge of destroying the generators while resisting the Zone-controlled forces, not to mention how easy it is to re-establish a control Zone. The good guys consist of 5 soldiers that are dropped into special missions by a Zone-resistant plane. The bad guys consist of about 6 guys that are specially treated by Overlord to be Zone-resistant (they still show the red blemishes and retain them whether in or out of a Zone-controlled area) while maintaining free will, and are supported by 'Zone Troopers' who wear a helmet that allows them to leave Zone controlled areas while remaining under Zone control.
- The Star Fairies grant kids' and teens' wishes, retrieve Sparkle's magic wand from elves, and take a girl named Hilary on an adventure.
- A female dog from a wealthy family named Violet Vanderfeller is picked up and taken to the city pound, where she meets the gang and discovers their mission of uniting themselves up with homes. The special centers on Violet attempting to reunite with her family, ultimately succeeding.
- The Pound Puppies are in for a surprise after a dirty dog becomes clean. Later, they embark on a dangerous adventure to return a lost puppy to his owners.
- The Chronos Time Transporter creates a time portal, allowing users to pass through and visit other time periods. Before the Guardians get a chance to test it, the Renegades show up.
- In a freak accident Scooter's holo projetion unit is damaged in battle.
- While investigating Black Widow activity in Australia, the Zone Riders' equipment is destroyed by an electromagnetic pulse. They are forced to find a way to survive and contact help without their futuristic weapons.
- A girl named Carol Ward is discovered who is immune to Zone bacteria, and both sides race to find out why.
- The Zone Riders take rocket fuel to a NASA base in order to enable a recon satellite to launch past Overlord's gun emplacements.
- While the Riders prepare to take out a zone generator that is blocking San Francisco harbor, Bandit infiltrates their base and tricks Hiro into accepting a hypnotic device disguised as a holographic computer game.
- The Zone Riders rescue King Donovan, a retired military pilot and Dirk's former CO, as he is being pursued out of the zone. He has details on an Overlord plot to increase the size of the zone by hooking a generator up to the Hoover Dam, and a plan to stop it. But instead of allowing them to sneak up on the generator, the suggested rout leads the Raiders into an ambush, and King ends up suspected of treason.
- A cargo plane en route to M.C.C. carrying the world's last supply of Neutron-90 is shot down by Overlord over the New York Zone. Now, it's up to the Zone Riders to recover the Neutron-90 (and the pilot of the cargo plane) before Overlord finds it and creates a weapon that would render the existing Zone Riders' suits useless.
- Zone Riders are shot down while escorting an evacuation detail to San Juan before a tropical storm hits. The Zone Riders attempt to clear a zoned area of higher ground in order to evacuate the civilians by land.
- The Black Widows slips a miniature zone pod into McFarlands clothes, activating it inside the MCC while the Zone Riders are on a mission. Forced to go up against their own defenses and Overlord at the same time, the Riders have one hour to take out the pod before a UN ordered air strike reduces the place to rubble.
- A lost zone pod is unearthed in Katerina's home village and begins to activate. Both the Black Widows and Zone Riders race to secure the pod.
- The Zone Riders escort botanist Doctor Marlo to the Florida Everglades in order to find a vaccine against zone bacteria. While there, Dirk Courage encounters his estranged, Luddite friend Col. Conrad.

- Cy-Kill dupes the alien adventurer Alva-Nar into attacking GoBotron with his mighty armada.
- The destabilized energy crystal has an unexpected effect on the struggle between good and evil on Gobotron.
- The Renegades form an alliance with a cyborg super-villain named Trident, who helps them kidnap leaders and dignitaries from all around the world.
- Cy-Kill has Snoop fly overtop of Leader-1 and record his movements and voice. Snoop has also recorded the rest of the Guardians in an elaborate plan to replace all of them with almost exact doubles of them. After Crasher almost destroys Small Foot in a demolition derby style race Leader-1 begins to wonder if Small Foot's impulsive nature would further put herself and the other Guardians at risk. Leader-1 decides to keep Small Foot off of active duty until he decides for himself if she's really ready to be an active Guardian. It isn't until a series of unusual events come up that A.J., Nick, Matt, and even Scooter begin to doubt that Small Foot is who she says she is until she shoots at the dummy Turbo. Scooter interrorgates the Turbo dummy and finds out that Cy-Kill is behind the Guardian's strange behaviours. Scooter, Small Foot, Matt, Nick, and A.J. set out on a rescue mission to find the other Guardians before irreversible damage is done to them. Scooter and Small Foot hatch an elaborate plan to rescue Leader-1 and the others with Scooter's holoprojector and a reprogrammed Turbo dummy they best Dr Go, and rescue the other Guardians but then Cy-Kill reveals that there's a nasty little side affect from the disrupter bolts that were placed on the other Guardians....They wouldn't be able to transform or use their weapons for quite a while. Scooter and Small Foot get the others inside the Command Center while Cy-Kill sends his doppelgangers to attack the ship. Turbo feels helpless being unable to transform or help Scooter and Small Foot but Leader-1 tells him not to worry that Scooter and Small Foot can take care of themselves until they're better. The rest of the Guardians then are healed enough so that they can join Scooter and Small Foot in destroying the Doppelganger Guardians. Cy-Kill runs away and vows revenge on the Guardians. On board their ship Leader-1 appologizes to Small Foot for doubting her and allows her to return to active duty. Small Foot is elated that she has regained Leader-1's trust as an active Guardian.
- A remote outpost is attacked by Renegades, who kidnap Mobius and steal his Inverter Ray. With the help of Braxis, they turn the weapon against Gobotron, as Mobius's son Danny teams up with the Guardians in a rescue attempt.
