- Conclusion. Jarod and his father (George Lazenby) team up to rescue the clone created by the Centre's project. Meanwhile, Miss Parker learns more about her mother's murder.
- While Miss Parker is shocked to learn that she has a twin brother, Jarod is outraged to learn that the Centre intends to create another Pretender...although not if Sydney can help it.
- While Jarod befriends a woman on the run, named Zoe (played by perky Lisa Cerasoli), Miss Parker, Sydney and Broots embark on a movie-inspired expedition created by Jarod.
- Jarod's life appears to be coming together, but has to delay a vacation trip with Zoe when his father contacts him with news about where his sister may be. He arrives in Philadelphia to find an attempt has been made on her life. Back at The Centre, Miss Parker continues to investigate "Mirage" and her mother's empty grave. Meanwhile, with her father and brother and Mr Raines, all working to cover up the past, the tangle of "secrets and lies" of The Centre begin to unravel to reveal some unlikely alliances and relationships.
- When Jarod helps arrange a meeting between Miss Parker and a man who knew her mother, he discovers that this is the same man who stole him from his parents' house.
- When Jarod gets a message from Sydney, to meet him at a small town. But when he arrives and asks for him, everyone in town acts strange. Eventually he is arrested by the Sheriff who then turns him over to Mr. Lyle who plans to turn him over to the Centre. Jarod learns that Lyle kidnapped the Sheriff's wife and placed her somewhere where she has limited life support. And just when Lyle was about to cut off one of Jarod's fingers, he is saved by his brother, Kyle. And they set out to find the Sheriff's wife.
- Jarod's survival skills are put to the test when he crash lands in the Yellowstone wilderness. Miss Parker collapses and struggles to survive internal bleeding from a perforated ulcer.
- While Miss Parker is shocked to learn that she has a twin brother, Jarod is outraged to learn that the Centre intends to create another Pretender...although not if Sydney can help it.
- Jarod continues to follow a trail to find his father, but Brigitte always appears to be one step ahead. Meanwhile Miss Parker investigates a revived center project ominously called "Gemini" that her mother had opposed.
- Jarod becomes a professor of a criminology class whose former professor has mysteriously gone missing leaving behind his pregnant wife. He leads the class to explore and reveal the sinister truth of his disappearance.
- Jarod gives Miss Parker information that may help her solve Thomas's murder; meanwhile, a killing at the Centre casts suspicion on Mr. Parker.
- When Broots is sent to The Centre Data Annex to investigate an information leak The Annex is attacked by a masked gunman who kills all the staff. Broots manages to escape but soon becomes a hunted man as Mr. Lyle takes steps to seal the leak - no matter who it really is. Jarod races to protect Broots from The Centre and from the gunman "Damon", who has a history of stealing Centre secrets for evil use.
- Jarod takes a job as a special effects coordinator while Miss Parker begins an investigation after receiving a videotape in which her mother is searching for Jarod and a boy named Timmy.
- Jarod recognises the MO of a new kidnap case from one he worked on years ago at The Centre. He becomes a criminal behaviourist from the justice department and enlists the assistance of the convicted psychopathic killer from the earlier case to help rescue the kidnapped girl before she is killed by the copycat killer. Miss Parker, Sydney and Broots continue to peruse Jarod under the continued interference from Mr Raines.
- With Miss Parker recovering in hospital, Mr Parker on the run, and a 'reborn' Mr Raines on the scene, Jarod must escape the grasp of the Centre yet again, dodge a new adversary, Mr White, to save another family from assassination.
- Jarod tries to help a boy whose best friend was killed in a car accident and then tries to prevent another death after discovering someone ordered the assassination of Miss Parker's father.
- Miss Parker wakes up to find Thomas brutally murdered. At first she's a suspect, then the murder is pinned on some junkie patsy. As usual, all roads lead back to The Centre when it comes to the real culprit(s).
- Jarod becomes an ATF agent to help Sydney's son after an Appalachian militia kidnaps him and other educators helping at a local village for ransom. Sydney arrives to help but so does the Centre.
- While Jarod suffers from amnesia, Brigitte interrogates Miss Parker, Sydney and Broots about their inability to capture Jarod and then suggests that one of them may be helping the fugitive.
- Jarod helps clear the name of a soldier accused of selling information to the enemy during the Vietnam War, and Miss Parker finally opens the present her mother gave her on the day she died.
- Everyone survives the bomb blast that ended the season 2 finale. There is no rational explanation given as to how everyone survived. Sydney is temporarily blind as a result of the explosion. Gar's body is planted in the rubble so he ends up being blamed for the blast instead of Sydney. Jarod fakes psychosis to gain admission to a psych hospital where he tries to solve a murder. The Triumvirate sends someone to assist in Jarod's capture. Miss Parker learns the identity of her twin brother.
- Jarod sees his mother for the first time. Mr. Raines is nearly killed and is severely injured.
- Jarod assumes the identity of a man whose son was kidnapped. And he tries to deal with the kidnappers. Later the man's head of security joins Jarod. While waiting for the kidnappers to call, Jarod tries to find out how the boy was kidnapped.
- In this crossover episode FBI profiler Sam Waters and her VCTF team from Profiler (1996) join Jarod, who poses as a cop, to solve a child prodigy kidnapping case which reminds Jarod of his own past. The story ends in Grand Master (1999).
- Jarod becomes a drug addict to get into a drug rehab center to help a woman who claims that she has been clean and that she has not taken drugs. It seems that her father once helped Jarod when he needed it. Parker learns a moment in Jarod's life when he needed Sydney but was not around.
- After Jarod realizes that one of his simulations has been used to kidnap the only witness in a trial against a crime lord, he tries to rectify matters.
- Jarod learns pool to take on a racist pool hustler suspected of killing the brother of a pool club owner.
- A crossover episode with "The Profiler" finds Rachel and Bailey working with Secret Service agent Jarod to solve the murder of the man who helped in his initial escape from the Centre.
- Jarod encounters a woman who seems in fear for her life. When he tries to help she tells him to back off which he doesn't.
- Jarod and Miss Parker hunt for their newly-discovered half-brother "Ethan" who has been manipulated by Mr Raines to commit a terror attack as part of a project called "7677." With the Raines/Parker power-struggle in full play, the race is on to get questions answered and save lives. Meanwhile, acting under orders from Mr Parker and Mr Lyle, Mr Cox ties up and gags Zoe to act as leverage against Jarod.
- After foiling a young boy's desperate attempt to rob a shop, Jarod returns the boy to his father, only to see his yacht explode, with his father on it.
- Jarod poses as a Federal agent to help his childhood friend, Kyle, who's now a fugitive.
- A man tries to kill himself in front of Jarod. Jarod learns he is a chemical engineer and that there are violations at the plant where he works which are being ignored. And Sydney runs into a man from his past at the Centre.
- In this clip show, a blind mystery man called Mr. Lee interviews seven people whose lives Jarrod had touched in the past for better or worse in order to find him. Parker and her team try to find out who Mr. Lee is working for.
- Jarod is pretending to be an ex-convict to find out what happened to another parolee. And it might involve a parole officer who makes his charges commit crimes. Sydney also learns that the husband of the mother of his son is dying and goes there for support.
- Jarod takes over the caseload of a sex therapist who is traumatised after she was attacked, apparently by a patient. Jarod investigates to discover the true cause of her fear and the real identity of her attacker.
- Jarod impersonates an FBI agent to help a young boy who stopped talking after witnessing the murder of a DEA agent, and Mr. Raines reveals that the Centre has him under review.
- A blind girl upon hearing a man's voice claims that the man is responsible for killing her family in Cambodia. The man is about go into business with The Centre and is tight with Mr. Lyle. Lyle intends to make sure she doesn't say anything against the man. So he sends some people to take care of her. So when Jarrod learns about her decides to protect her and to give her the strength to face the man.
- While working as an escort, Jarod uncovers a wealthy woman's past, learns the truth about an 8-year-old's death, and plays Cupid for an estranged couple.
- Jarod sends Parker, Sydney, and Broots an invitation to join him at a school reunion. But en route Jarod meets a young man who gets bumped from their flight, so Jarod gives him his seat on the plane. Later the plane crashes and the man is killed. So he assumes the guise of an inspector to find out what happened. Upon arriving, another inspector assumes that the pilot may have been at fault, but Jarod doesn't think so.
- Jarod joins a reckless extreme-sports group to discover the truth behind an alleged bungee jump 'accident' that left its victim in a coma. Meanwhile, Jarod uses a game show motif to send Miss Parker, Sydney and Broots on a journey to discover a dark secret about Mr Lyle.
- Jarod is contacted by a Native American with information to help him in his search for his father, but soon finds himself in a race to find him before a gang of bounty hunters track him down, and then help him resolve a case of local land corruption. Miss Parker's attention also shifts to searching for Jarod's father, but for a less benevolent reason. Sydney's sight begins to return.

Meanwhile back at The Centre, Miss Parker, Broots and Sydney discovery another secret about Mr Raines' past and another clue to follow.

- As Jarod unravels the mystery behind a crash at the racetrack, Sydney receives word that his comatose brother, whom Mr. Raines had ordered killed, has regained consciousness.
- Jarod creates an elaborate sting operation to discover which member of a gang of thieves murdered a child on their previous job. Meanwhile, back at The Centre, Miss Parker, Broots and Sydney continue to follow the trail of the mysterious 'Mirage' clue given to her by Edna Raines.
- Jarod replaces a missing talk radio host to track down a violent caller with ties to an Army program that used dangerous chemical agents on unwitting human subjects. Meanwhile Thomas invites Miss Parker to move with him to Oregon.
- Jarod is the new doctor at a NYC hospital, trying to expose negligence and a cover-up that led to a young boy being paralyzed.
- Jarod falls for a wealthy restaurant owner who shows compassion for an out-of-work family, but their paths cross again when the corrupt business man he is there to expose turns out to be her husband. Things become even more complicated when the business man is killed in a house fire. Meanwhile, Jarod sends a clue to Miss Parker at The Centre leading to a new discovery about Mr Lyle's past.
- Jarod joins a SWAT team after one of its members is killed in the line of duty, and Sydney is stunned to find out that a woman who used to work at the Centre is the mother of his child.
- Sydney and Parker learn that someone whom Jarrod crossed paths with is out to get him. So they look through Jarrod's history and try to find out who is after him.

But they soon get drawn into a turf war between Faddis and another local loan shark, Dennis "The Cuban" O'Quinn. Miss Parker, Sydney and Brooks, returning from Hawaii on a Centre jet, get delayed in a storm and Miss Parker tells Sydney about her feelings for Thomas, the man doing some work on her house.
- As Jarod continues to deal with the death of his brother, Miss Parker and Sydney suddenly find themselves dealing with two new operatives at the Centre: Mr. Lyle and Brigitte.
- Jarod gets himself hired as head of security at a major Vegas casino to bring justice to a showgirl beaten into a coma.
- When Miss Parker corners Jarod during a hurricane in Florida she's forced to come to terms with her mother's death and its startling connection to Jarod.
