But not fast enough: a killer wave is heading for a populated tropical island and our MiB duo are the only ones who can stop it.

Jay overzealously pursues and finds himself inadvertently sucked into the portal as well, winding up in a disturbing future where Worm Guys rule the Earth. Kay eventually follows Jay into the future, hooking up with an underground human resistance group to help free his partner. The agents then travel back in time to just before the Worm Guys were slimed, stopping the future world gone Worm before it ever starts.

He refuses to let the new Dr. Zeeltor examine him. Things come to a head after X puts Elle's life at risk and Zeeltor operates on Jay without his permission. They both go rant and rave to Zed, insisting he fire his two new MiBs. But it's not to be. Zeeltor and X are now part of the team for good.
- Kay and Jay match wits with Buzzard, a ruthless intergalactic bounty hunter. In order to retrieve a harmless looking E.T here on Earth, Buzzard poses as a legitimate alien cop. When the adorable little alien turns out to be something other than what it seems, it's up to the MiB to capture the carnivorous creature before an innocent young boy becomes its next meal.

As the pursuit escalates, Kay identifies more closely with the deranged alien and eventually turns against his fellow agents. It's a life or death situation for their partner; Jay and Elle must quickly devise a plan to bring down the violent Alcidian without harming Kay.

To prove his theory, Jay must put his MiB career on the line by disobeying orders and replacing the Worm Guys with quick clones before their transport ship blasts off. Together with the Worm Guys, Jay pieces together the mystery and discovers that the real perp is an unassuming MiB janitor named Zelgar who is bent on carrying out his revenge on those he feels have slighted him (including Kay). In the end, Jay and the Worms rescue Kay and the alien hostages, defeat Zelgar, and clear their good names.
- 1997–200120mTV-Y76.8 (30)TV EpisodeThe FMECKS, seeking a new home, have stolen a micro-planet, Thahzia, but KAY takes it back from them in a struggle that leaves JAY temporarily turned to stone! While Zeeltor tries to cure Jay, Kay is shrunk down and sent into the SMALL ORB containing the planet to help calm the locals and provide temporary climatic relief. But when the Fmecks return to MiB for the orb, it gets loose and ends up being used by the oblivious Worms in a sandlot baseball game. Jay takes a turn at bat and knocks the orb (not knowing what it is) into the city. When Jay finds out the horrible truth, he goes on a wild chase, Fmecks pursuing him, in a desperate effort to retrieve the orb before the planet inside, and Kay, are char-broiled. In the confusion, Frank finds the orb, sells it to Jeebs, who tries to re-sell it to the Fmecks, who steal it...and...and...well, anyhow, Jay ultimately has a showdown with the Fmecks and rescues the planet and Kay just in time.
- 1997–200121mTV-Y76.8 (40)TV EpisodeAn alien spacecraft is stationed on the outskirts of our galaxy while New York is experiencing a record heat wave. The heat-loving race is tampering with our weather in preparation for an invasion. With the clock ticking and the temperature rising the MiB must discover just how the aliens are modifying our weather.
- The new leader of a terrorist race of aliens called Stellairians wants to embark on a new era of peace and comes to Earth for negotiations ... bringing along his spoiled teenage daughter. The Stellairians age rapidly in Earth's atmosphere - about 100 years in a day - so Kima is reminded to take her hypo-spray, located on a chain around her neck. Kay and Jay are assigned baby-sitting duty, and take Kima to the mall - where a group of Frostifarian Kidnappers (who had their icy planet scorched by Skon) create a diversion and nab Kima. During the chase, her hypo-spray comes loose and accidentally exposes Kay to the anti-aging serum. As a result, he begins to regress at a rapid rate - going from adult Kay, to a 12-year-old, to a three-year-old Toddler, and finally to a Baby. In his infant form, Kay...along with Jay... must find Kima before she becomes too old and dies, and before her father Skon blows up the planet, as he threatens if his daughter is not returned safely.

Kay and Jay find out that Frank the pug knows Drekk and they talk Frank into helping them capture the criminal. When Drekk finds out that Frank ratted him out, he busts out and returns to Earth for revenge.

They bring with them an unlikely expert in Egyptology...Frank The Pug. The MiB agents and Frank soon determine that the Mummy is actually an ancient alien scout sent by a war-hungry race called the Hyperians. Just as Kay, Jay and Frank are about to thwart the rampaging Hyperian Mummy, Jeebs whisks the alien back to Egypt in his transport pod. Our trio follows, with Frank withholding the fact he and Jeebs are both actually after the powerful "Scepter of Socclarian" used by the Hyperians. While Kay and Jay engage the alien Mummy in an exciting battle in one of the pyramids, Frank and- Jeebs find the "Stargate"-like passageway leading to Hyperia. They pass through and, upon arriving in Hyperia, Frank is mistaken for a living deity and worshipped by the alien race. Eventually, the Mummy also passes through the gateway and Kay and Jay realize that they must seal off the passageway from both sides in order to stop the Hyperians from invading Earth. In the end, Frank is exposed as a fraud by Jeebs while Kay and Jay use the opportunity to escape the Hyperians. Our heroes are barely able to safely pass back through gateway and blow it up behind them, saving the earth in the process.

Kay will be his replacement; Jay will get a new partner. Zed is given a retirement party, neuralized and immediately "re-located" to pursue a new life fishing on Long Island. But it seems Zed's timing couldn't be worse: Alpha is back, is up to something big and must be stopped. With Kay promoted to chief, Jay is eager to get himself a new junior partner he can boss around. But his bubble is burst when he's assigned a new partner - Elle. Out in the field, Elle and Jay locate Alpha, who sports formidable new body parts and powers. Jay gets captured. Alpha tortures and brain probes Jay, who finally "breaks", revealing to Alpha where Zed has been re-located to. After Alpha takes off in pursuit of Zed, Elle rescues Jay and lets him know the truth: Zed was never really retired or neuralized. It was all a ruse, part of a sting operation to draw Alpha out into the open, where he could be ambushed by MiB agents. Jay was kept in the dark, so that when he was captured by Alpha (which Elle helped orchestrate) the brain probe wouldn't give the plan away. As Jay stews over being used both as a patsy and as bait, they arrive on Long Island to discover that the sting has gone awry: Alpha figured it out, and has gotten the drop on the MiB ambush. In an action-packed climax set on the dune-filled beach, Jay redeems his wounded pride, and Zed proves he's anything but over the hill, when they team up to destroy Alpha ... who in the end reverts to his human form and is put away for good.
- 1997–200120mTV-Y76.8 (30)TV EpisodeWhen a rampaging alien called a Metaphite breaks out of its cocoon and threatens Phoenix, MiB is called in to stop it. Unfortunately, all efforts prove useless against the giant alien that is basically a living nuclear reactor. The only solution is to use a "Time Jumper' to travel back one hundred and thirty years in the past when the Metaphite cocoon is vulnerable. Upon arriving smack dab in the middle of the wild west, Kay and Jay locate the cocoon only to be ambushed by another alien, a Vexron, which grabs the Metaphite cocoon and escapes. Kay and Jay (soon joined by Elle) must race to save the future by figuring out who of western town folks is actually the Vexron in a human suit. Along the way there's an old-fashioned "high noon" gunfight, a barroom brawl and a prison break out. In a climatic chase, our agents thwart the Vexron and capture the Metaphite, just in the nick of time to save the future.

- An alien smuggler brings some strange seeds to Earth. When the MIB bust the smuggler, the seeds sprout legs and escape. Although they can't germinate on Earth, a quick trip through Frank the pug's stomach produces the necessary soil conditions. The seeds hatch out and reveal themselves to be the Nrak, an intelligent species of plant. In true "Bodysnatchers" fashion, the Nrak put down roots and begin enslaving the human race.
- 1997–200120mTV-Y76.7 (31)TV EpisodeWhen an escape pod from a Russian space station jettisons away and eventually crash lands in the Antarctic, Kay and Jay head south, way south, to investigate. Unbeknownst to them, the worm guys have stowed away, thinking they are headed to South America, home of the coffee bean. What Kay and Jay discover is that Alpha was in the pod, his body having merged with Dack, Jeebs' obnoxious brother, while Apha and Dack were floating in space. With the help of Jeebs who arrives in his pod, Dack and Alpha unearth a "Bioship" long buried beneath the Antarctic ice. If Alpha/Dack can commandeer the ship, they can hold the world hostage with the ship's power. But with the inadvertent help of the Worm Guys, Kay and Jay bring down the ship, separate Dack from Alpha and bury Alpha in an avalanche.
- 1997–200120mTV-Y76.7 (30)TV EpisodeAfter Jay accidentally eats an alien hot sauce at an MiB reception for the formerly war-like, now supposedly peace-loving Hoon'Taak Federation he develops human torch-like fire powers. At first Jay is appalled and embarrassed by his combustible condition, but after he uses his fire powers to save Kay's life and bust an alien smuggling ring, he becomes cocky about his new abilities. But then, Zeeltor discovers that by using his fire powers Jay's gradually destroying his internal organs any further use could prove fatal. Meanwhile, MiB discovers that HQ has been taken over by an organic "living computer" goo which had been smuggled into the reception by the Hoon'Taaks. Jay makes a heroic choice to use his fire powers in a last ditch effort to destroy the orbiting Hoon'Taak mothership, perhaps sacrificing himself in the attempt.

At JAY's suggestion the MIBs visit Alpha in the maximum security detention block, where he's in a pod, being kept alive by machinery. Jay sneaks back into the secured area to see Alpha again. As Alpha challenges Jay to a chess game, Jay coaxes out info, but who's finessing whom in this highly charged cat and mouse game? Jay smugly passes off Alpha's info as his own research, based on his keen "instincts" informing the MiBs that Vengiss is a scout for the Ixion Federation, who plan on invading Earth. As the MIBs race off to intercept Vengiss, they learn that Alpha has escaped, with the aid of a toy-like electronic chess game that Jay had given him. The MIBs get the drop on Alpha and Vengiss in Alaska, where the two villains are making good on a deal forged 30 years ago. Vengiss is captured in the ensuing battle, but Alpha manages to escape, and contacts Jay, congratulating Jay on foiling his scheme but implies that the game has only just begun.
- 1997–200120mTV-Y76.7 (30)TV EpisodeAfter Jay scores a less-than-stellar "67" out of 100 in Zeeltor's VBE (Virtual Battlefield Environment) he gets endlessly ribbed by fellow agents. Eager to redeem himself in the field Jay volunteers to guard a visiting Dignitary. Unfortunately, the assignment ends up in more humiliation for Jay; the Dignitary is just not comfortable being guarded by an agent who scored a mere 67. Jay sneaks back into the VBE late at night, but what he doesn't know is that, at Zed's request, Zeeltor has retooled the VBE. It now contains more dangerous nemeses and opponents. Worse, due to a glitch in the circuitry, they're now firing real ammo! Jay's stuck in a real life or death battlefield with no way out. Though neither Kay nor anyone else can physically enter the VBE to help Jay, Zeeltor is able to cybernetically inject himself into the "game". Inside the VBE, Zeeltor provides a skeptical Jay with tips and strategy. Zeeltor ultimately helps Jay emerge victorious, but his selfless act results in Zeeltor getting "vaporized." Jay laments Zeeltor's loss, not realizing till he exits the VBE that it was only a "virtual" Zeeltor. The real doc was never actually inside the game.

As most everyone in the city gets sick from the bacterial ooze, the Tunston King plots to seed the clouds and trigger a bacterial rain that will accelerate the plan to turn Earth into a Tunston colony. Kay and Jay must stop the Tunstons and find a way to save Frank.
- 1997–200120mTV-Y76.2 (33)TV EpisodeKay and Jay go on a Worm-rescue mission to the distant, Roman-esque planet of Empiria. The WORMS have been abducted from the MiB coffee room in the mistaken belief that they are the legendary warriors, the WORPS...and now have to fight in the Coliseum for the entertainment of the hard-to-please emperor. The rescue doesn't go all that smoothly; Kay gets swallowed by an arena beast and Jay is forced to face off with the Worms in a battle to the death. And just when things couldn't get any hairier, the actual Worps show up, angry about the Worms stealing their thunder and calling for their blood!

Alas, he runs afoul of the Principal, incurs the wrath of two Jocks, (who may be the kidnappers in disguise) and with the unwanted "help" of the Worms who end up blowing his cover. Kay eventually shows up to bust Jay's chops as a substitute teacher. Things come to a head when a Worm prank backfires and the Jocks come after Jay, holding him to blame and reveal themselves to be Naarians. But it turns out, they ain't the rebels. The sinister rebels are actually the perky Amber and the Cheerleaders, who snatch Raax and attempt a rendezvous with their spaceship. But Jay foils their plan and rescues Raax, by using Zeeltor's pen gizmo and a lesson on "reflection" he learned from "teacher" Kay.
