- Horatio suspects that a disgraced graduate psychology student is killing the people who caused her to fail, and is leaving cryptic messages for the crime lab. However, could it actually be part of an even more sinister plan?
- A man falls to his death from a skyscraper window, and the new M.E. is shot and killed at the scene. The crimes are soon connected to ammunition dealers, an ATF agent, and Horatio's son Kyle's new stepfather.
- The body of the witness Julia Winston paid off in Horatio's son's trial is found in a swamp, but Horatio's investigation is interrupted by his extradition to Brazil to face murder charges. Meanwhile, Calleigh is kidnapped.

Together they follow him, work out what erroneously drove him to Miami and arrive at an analogous crime scene, where rich Michael Hanover and his wife were killed, badly stabbed adolescent son Mike Jr. The matter of key access suggests some involvement of the janitor.

- A notorious private investigator becomes a central figure in an investigation into a phony 911 call that ends in death, and he uses information he's gathered about Calleigh and Eric to get them thrown off the case.
- A young woman dies from carbon monoxide poisoning but the man with her survives, in what appears to be a suicide pact related to their credit card debt. Meanwhile, Delko starts seeing his dead colleague, Tim Speedle.
- While CSI investigates a series of burglaries, Horatio discovers that the team is being watched by Russian mobster Ivan Sarnoff.
- A baby girl is stolen from her mother in a crowded area in broad daylight, and the investigation takes an unlikely turn when CSI discovers that the mother's husband is not the biological father.

Only SWAT sergeant Hollis is killed, but as ballistics later establishes from a distant spot. Horatio finds the woman isn't the baby's mother, she was hired by a drugs gang. CSI is suspected of tipping them off, especially after Calleigh tests positive for cocaine, but Horatio traces that to a nearby spot suitable for the sniper. The fiends even left one of their own, badly wounded Lester Cassidy, behind to die in Paul Tomassi's workshop after consulting suspended MD Guillermo Santoyo.
- Maggots dropping down to the neighbor below from an apartment being renovated allow discovery of the body of Peg Donovan. Her skull was smashed with lumber, but she survived. Horatio's only logical suspect is Mason Shaw, who was convicted for raping her, and maybe planning from jail to prevent her testimony ruining his up-coming parole hearing. The team must find proof beforehand if he orchestrated everything from his Georgia prison somehow manipulating his own son - Chuck Shaw.
- A bloodied toddler walks down a street. Back at her house, her mother and three brothers are found dead. The only other survivor is her father who has a gunshot wound on his back.
