The comic "Bluntman and Chronic" is based on real-life stoners Jay and Silent Bob, so when they get no profit from a big-screen adaptation, they set out to wreck the movie.
Jay asks Jason Biggs if he really got with Shannon Elizabeth, referring to American Pie (1999). They both were in this movie, Elizabeth in a bigger role as Justice, and Biggs as "Movie Silent Bob".
Silent Bob's Mother:
Bobby Boy, stay here while mommy picks up the free cheese, kay? Here, this will keep the sun out of your eyes.
Silent Bob's Mother: You be good, now.
Jay's Mother: Alright, don't you fuckin' move you little shit machine. Your Momma's going to try to score.
Passerby: What the hell? 'Scuse me. ...
When Brodie is restocking the comics and talking to Jay and Silent Bob in Brodie's Secret Stash, a guy is standing there reading a comic book. In the next shot, he is standing there with his arms closed. There was a shot in between where Brodie slaps the comic book out of the guy's hands because he is damaging the spine, but it was cut.

The Enhanced CD Soundtrack has a video for "Jay's Rap 2001", in which is shown a number of shots that did not make it into the final film mixed in with those that did. These shots include: (1) Jay and Bob in a plane, (2) the two drinking beers (at the appropriate moment of "Jay's Rap") on the set of "Good Will Hunting 2: Hunting Season", (3) Jay and Bob outside a parking lot, (4) an alternate take of Jay miming sucking a breast in "Brodie's Comic Stash", (5) Jay smoking a cigarette during the "E.T."-influenced bike scene, (6) Bob stepping out of a room with a goofy grin on his face while Jay tokes up, and finally ends with (7) a hilarious blooper where Jay offers Suzanne the orangutan a hit off a joint.
