The Prisoners have been surviving on the stock of food, though, how much food they had is unknown as Tomas stated that it runs out fast. In the comics, the cafeteria was stocked with food that fed the whole prison for a year and seeing as there were only five of them, they would have lasted at least five years or more. In the comics they also explain that they go to the bathroom in buckets and then empty them into one of the unused freezers to contain the smell.

When AMC showed them, an advertisement block was inserted so a better continuity or the simple reason to fit the episode's runtime into the program schedule could be suitable explanations for the exclusive material.
