Continuity
One of the Mr Meeseeks summons a Mr Meeseeks with the Meeseeks box and instructs this Mr Meeseeks to kill one of the other Mr Meeseeks. But the Mr Meeseekses don't exactly die, they have to fulfill their purpose so that they can go away. So the Mr Meeseeks getting killed by the other Mr Meeseeks would be having its purpose interrupted, which would violate the Laws of the Mr Meeseekses. Also, when the new Mr Meeseeks does kill the other Mr Meeseeks, the new Mr Meeseeks doesn't go away, even though it has fulfilled its purpose. Instead, the new Mr Meeseeks gets swept into Jerry's "Take two swings off my Golf Game" fiasco.

Factual errors
The E Coli outbreak in Anatomy Park are designed like viruses when E Coli is a bacterium.
The Gearheads have mouths composed of three interlocked Gears which would seize up instead of being able to rotate.
Risotto Groupon says that the flaw in the Immortality Field occurs between the First Whirley and the Third Dirley, when the Whirley-Dirley is in fact comprised of One Whirley and only Two Dirleys.
Miscellaneous
The Ballfondlers do not do enough Ballfondling to justify calling their series "Ballfondlers", and one of them is a woman.
Plot holes
Rick summons a Mr Meeseeks to kill Nazi Morty, and when Morty accidentally shoots out the cabin dome and they all float out into Space to suffocate, the Mr Meeseeks doesn't disappear. But because it caused Morty to misfire the pistol, it did cause Nazi Morty's death and could have disappeared having fulfilled its purpose.
Mr Meeseeks is allowed to use the Golf Course despite not being a member or even human.
