Simon Spier keeps a huge secret from his family, his friends and all of his classmates: he's gay. When that secret is threatened, Simon must face everyone and come to terms with his identity.
In Simon's bedroom there is an Elliott Smith poster which is a nod to Simon's favorite musician from the book, which he shares with Blue and later connects him with Blue.

Simon: Me? No. No. I mean, she's great. She's cute, but she's just not really my type. And not because she's black. I love black women. Not, like, y'know, I have a thing for black women. I, I just... I just I love all women.
When Simon eats with his family, Simon's phone says that it's 3:20, yet when he goes outside to read Blue's email a moment later in the patio, it's pitch black dark.
At the end of the closing credits, on the right side of the screen, it reads "#gtfo". This is an internet initialism for "get the fuck out." It is, in effect, telling audience members to leave the theater.
