Incorrectly regarded as goofs
When the Latin American TV network rep says no in Spanish, he says "La secu para no", which translates to "I know not to." He may have actually been trying to say "The answer is no", and the Spanish translation for that phrase is "La respuesta es no." What he actually says is "lo siento, pero no" ("I'm sorry, but no"), which is correct; "la secu para no" is gibberish.

Continuity

Several of The Muppets disappear from the car during the driving scene.
When Gary gives Mary the flowers in her class, they are crumpled and floppy. Moments later, see they are straight and neat.
During the "Me Party" scene, Mary sits at a table, tears a roll in half, and puts a fork through each piece before making them "dance" like legs. When she stands up a moment later, the silverware is seen lying on the table, without the pieces of roll.
Just as Walter finishes his whistling solo, the telethon counter reads $9.9 million, but in the next shot with Kermit and Piggy, the counter clearly reads $9.8 million.
When Walter is practicing at the piano at the Muppet Theatre, the book moves from the left side of the piano (in the first shot) to the right side (subsequent shots).

Incorrectly regarded as goofs

When Scooter turns his head to the side, it can be seen that he has no actual eyes on his face, only on his glasses. This is just how this character has always been designed.

The edges of the injury on Richman's cheek are peeling off during the telethon scene in the theater.

Audio/visual unsynchronised

When they retrieve Animal from the anger management therapy and the patients start fighting each other, one of them (the tall man with short, white hair standing behind the therapist) is clearly not hitting anything, as his punch misses his opponent by at least one foot. Yet, we hear the punch and the other man falls down.

Errors in geography

During the opening sequence, the USA map has Alabama labeled as "MISSISSIPPI", while Mississippi is labeled as a second "ARKANSAS". Also, Nebraska is labeled as "NEDRASKA" with a 'D'.
When The Muppets plead with Tex Richman to return their theatre, the establishing shot shows the Bank of America Center in Los Angeles as the headquarters for "Richman Oil". However, the same building can be repeatedly seen outside the office's windows when Richman performs his song. The scene was actually shot inside one of the towers of the nearby City National Plaza.

Plot holes

The Muppets desperately need money to buy their old Studio back, so they get the gang back together. They find Gonzo running a major company, and after they convince him to join them he blows it up. The whole of the movie could have been avoided is he just put his money in the Studio, or sold his company to liquidate the assets.

Character error

Miss Piggy makes a minor French error when trying to order the other Muppets out of her Paris office. She says "depeche-toi", which is the phrase for making an order to a single person. To make an order to a group, she should have said "depechez-vous". Of course, Miss Piggy's French skills may not be great.
